KaryoScope Analysis Documentation

Welcome to the KaryoScope Analysis documentation. This repository contains comprehensive documentation for KaryoScope clustering and analysis methods.

Getting Started

For a complete technical explanation of the KaryoScope clustering algorithm, see the Comprehensive Technical Guide.

About KaryoScope

KaryoScope is a graph-based method for analyzing long-read sequencing data that identifies structural patterns in sequences based on genomic feature composition and transition patterns. The analysis pipeline uses hierarchical clustering to group sequences by their structural similarity, enabling discovery of sample-specific structural variants and telomeric arrangements.

Documentation Contents

  • Comprehensive Technical Guide: Detailed technical documentation covering the complete clustering pipeline, from input data structure to final enrichment calls.

Future Additions

This repository will be expanded to include: - Analysis scripts and utilities - Example workflows - Tutorial notebooks
